* fix(presets): escape installed preset metadata in Rich output

`preset.yml` is user-editable, but the installed-preset display paths
interpolated its fields straight into `console.print`, where Rich parses
`[...]` as a style tag. PR #3773 escaped the *catalog* branch of these
commands; the local branch was left behind, so the same field rendered
correctly from a catalog and incorrectly once installed.

Two failure modes:

- Silent data loss: a description `Does [stuff] nicely` renders as
  `Does  nicely`.
- Hard crash: an unbalanced tag such as `Broken [/red] tag` raises
  `rich.errors.MarkupError`, aborting `preset list`/`preset info` with a
  traceback and exit code 1 — the preset cannot be inspected at all.

Escaped the installed branch of `preset list` (name/id/version/
description) and `preset info` (name/id/version/description/author/tags/
repository/license plus the per-template description), and the catalog
branch's tags join that the earlier sweep missed.

`preset resolve` was unescaped throughout: it echoes its own
`template_name` argument, so `preset resolve 'no[/red]such'` crashed on
user input alone. Also escaped the resolved paths, layer sources, and
composition-error message.

Separately, the composition chain's `[{strategy_label}]` was consumed as
a style tag, so every chain line printed a blank label instead of
`[base]`/`[append]`. Escaped the literal bracket as `\[`, matching the
step-graph line in `workflow info`.

Regression tests in `TestInstalledPresetRichMarkup` cover all five
behaviours; each fails before this change.

Addresses Copilot review feedback on #3826: two escapes added by the
previous commit had no regression assertion, so they could be reverted
with the suite still green.

- `test_info_escapes_catalog_markup` asserted every catalog field except
  `tags`; the new tag assertion only exercised an installed preset. Assert
  the rendered tags join in the catalog branch too.
- The escapes on `preset resolve`'s resolved path, layer source, and
  composition-error message were untested. Add three cases patching
  `PresetResolver` to feed markup through the top-layer line, the no-layer
  `resolve_with_source` fallback, and a markup-bearing `resolve_content`
  exception.

Test-the-test: with `_commands.py` reverted to the pre-fix revision, 9 of
the 10 markup tests fail (was 5); with the fix applied all 10 pass.

A closing tag cannot be embedded in the mocked path — `Path` treats the
`/` as a separator — so the path assertion uses an opening tag for the
swallowing case and the unbalanced tag rides on the adjacent `source`
field on the same line.

PresetManifest._validate iterated provides["templates"] with no shape guards,
unlike the sibling ExtensionManifest. A malformed third-party preset.yml
crashed with a raw TypeError that escapes the install handler's
PresetValidationError/PresetError catch and dumps an unhandled traceback:

  templates: 5       -> "'int' object is not iterable"
  templates: [null]  -> "argument of type 'NoneType' is not iterable"
  templates: [5]     -> "argument of type 'int' is not iterable"

(and a string/list entry raised the misleading "Template missing 'type',
'name', or 'file'"). Add a container list-guard and a per-entry mapping-guard
that raise a clean PresetValidationError, mirroring ExtensionManifest's
provides.commands guards. Valid manifests (list of mappings) are unaffected.

check, so a FALSY non-list (templates: 0/false/null/''/{}) still reported the
misleading "Preset must provide at least one template" instead of the type

why the original test (templates: 5) passed.

Split the checks: presence -> container type -> emptiness. A falsy non-list now
reports "expected a list"; an EMPTY LIST keeps the "at least one template"
message, since that genuinely is a well-typed container with no templates.
Parametrize the non-list test over truthy AND falsy values, and add a
regression guard for the empty-list message.

* fix(presets): tolerate non-string and non-list catalog fields in preset search/info

`preset search` and `preset info` crashed with a raw traceback on catalog
payloads that are valid YAML/JSON but not string-typed. Catalog files are
user-editable, so these shapes reach the code unvalidated.

`PresetCatalog.search` had three unguarded assumptions:

- `--author` called `.lower()` on the raw value → `AttributeError: 'int'
  object has no attribute 'lower'` for `author: 789`.
- the query searchable-text join passed raw `name`/`description` through →
  `TypeError: sequence item 0: expected str instance, int found`.
- the `--tag` filter iterated `tags` without a list check, so a scalar
  `tags: 5` (truthy, not iterable) raised `TypeError: 'int' object is not
  iterable`.

PR #3743 fixed only the non-string *elements* of `tags` here; a non-list
`tags` and the `author`/`name`/`description` fields were still unguarded.
The sibling catalogs already handle all of these — `extensions/__init__.py`
and `integrations/catalog.py` coerce with `str(...)` and gate on
`isinstance(raw_tags, list)`. This aligns presets with them.

The same scalar-`tags` crash reached the four display sites in
`presets/_commands.py`, so those now gate on `isinstance(tags, list)`,
matching `integrations/_query_commands.py`. Note `PresetManifest.tags`
returns `self.data.get("tags", [])` and manifest validation does not
enforce list-ness, so a local `preset.yaml` with `tags: 5` validates
successfully and then crashed `preset info` — hence the guard on the
local-manifest branch too.

While here, `preset search` printed tags unescaped, so a tag containing
`[bold]` was silently swallowed as a Rich style tag; it now routes through
`_escape_markup` like the `preset list` line directly above it.

Regression tests in `TestPresetTagsNonString` drive the full CLI path via
CliRunner. All five fail before the fix, each with the exact exception it
targets.

process_template() was still using a binary is_dollar_skills_agent ternary
to select between dollar and slash prefix, so Kimi tokens were emitted as
/speckit-* and then corrected by a broad .replace('/speckit-', '/skill:speckit-')
in KimiIntegration.post_process_skill_content(). That broad replacement would
also rewrite any literal /speckit-* text in generated skill content, contrary
to the PR's token-only behavior.

- Use get_invocation_prefix(agent_name, invoke_separator == '-') in
  process_template() so Kimi tokens are emitted as /skill:speckit-* directly.
- Remove the broad .replace() from KimiIntegration.post_process_skill_content();
  it is now a no-op (tokens are already correctly prefixed at source).
- Add test_process_template_kimi_uses_skill_colon_prefix to guard the fix.

Adopt the shared download-security primitives from #3140 across extension and
preset catalog, package, direct-URL, and ZIP-install flows:

- bound catalog, package, and inline manifest reads;
- verify catalog SHA-256 values when present;
- replace path-only extraction with bounded traversal/symlink-safe extraction;
- validate malformed hosts and ports before opening download URLs;
- handle normalized trailing-backslash directory entries consistently.

Redirect enforcement and checksum verification remain owned by the shared
helpers already on main; this commit wires them into extension and preset
behavior.

Preset catalog payloads are user-editable YAML/JSON, so a `tags:` list
can legitimately contain non-strings (e.g. numeric tags). The preset
list/search/info display paths and the catalog search backend joined
tags with a raw `", ".join(...)` / used `t.lower()`, which raised
`TypeError: sequence item N: expected str instance, int found` (or
`AttributeError` on `.lower()`) and crashed the command.

Sibling command surfaces already guard this — extensions, integrations,
and workflows coerce with `str(t) for t in ...`. This aligns presets:

- `_commands.py`: `preset list`, `preset search`, and both `preset info`
  branches now join `str(t) for t in ...`.
- `__init__.py` `PresetCatalog.search`: tag filter uses `str(t).lower()`
  and the searchable-text join coerces tags to `str`.

Adds regression tests driving `preset search` and `preset info` through
CliRunner with numeric tags; both fail before the fix with the TypeError.

* fix: register extensions for the active integration only

extension add registered commands for every detected agent, and
integration upgrade back-filled enabled extensions for non-active
integrations. Maintainer direction on #2948: treat the project as
single-active. Only the active integration gets extension artifacts;
use/switch rescaffold the target when the user selects it.

- extension add now routes through the all-agents pass restricted to
  the active integration (only_agent), keeping detection and
  missing-skills-dir recovery safeguards. Projects without recorded
  init-options fall back to detection-based registration.
- integration upgrade re-registers extensions only when upgrading the
  active integration, reversing the #2886 back-fill for non-active
  targets at maintainer request.

- _register_commands_for_active_agent now checks for the "ai" key's
  presence separately from its value: a missing key still falls back to
  detection-based registration for all agents, but a recorded, malformed
  value (non-string or empty, e.g. [] or null) now fails closed
  (registers nothing) instead of being treated as "no active
  integration" or reaching AGENT_CONFIGS.get() with an unhashable key
  and raising TypeError.
- Updated docs/reference/presets.md and docs/reference/integrations.md
  to describe active-only preset/extension registration and clarify
  that `integration use`/`switch` is the activation point for
  installed extensions and presets, and that `upgrade` only
  re-registers them for the active integration.

Adds regression tests: two enabled presets overriding the same command
with different priorities (priority winner must survive `use`
rescaffolding), and a malformed recorded `ai` value ([]) for
`extension add`.

1. presets: _reconcile_composed_commands (run after install/remove)
   bypassed the active-only filter entirely, writing composition-winner
   command files for every detected non-skill agent via
   register_commands_for_non_skill_agents. Added an only_agent param to
   that registrar method (mirroring register_commands_for_all_agents)
   and threaded it through all 5 reconciliation call sites.

2. presets: `integration use copilot` with --skills (ai_skills: true)
   wrote both the static .agent.md command file AND the SKILL.md
   mirror for the same override. Mirrored the extension path's
   ai_skills guard in both _register_commands and the reconciliation
   pass: a command-backed active agent running in skills mode is
   excluded from non-skill command registration.

3. presets: registered_skills was a flat list, so switching between
   two skill-mode agents (e.g. Claude -> Codex) and then removing the
   preset only restored the currently active agent's directory,
   permanently orphaning the other. _unregister_skills now restores
   every existing skill-mode agent directory instead of only the
   active one.

4. extensions: load_init_options() collapses "no file" and "corrupted
   file" into the same {}, so the round-2 fail-closed fix didn't
   actually distinguish them. Added a shared
   resolve_active_agent_for_registration() helper in _init_options.py
   that checks file existence separately from parse success, returning
   a distinct sentinel for "file absent" vs None for "corrupted or
   invalid". extensions/__init__.py now uses this helper.

5. presets: same corruption-collapsing bug in _register_commands's
   active_agent resolution. Now uses the same shared helper as (4).

Adds regression tests for all five: reconciliation active-only
filtering, copilot --skills dual-write prevention, multi-skill-agent
switch+remove, and corrupted init-options fail-closed behavior for
both extension add and preset add. Each test was verified to fail
against the pre-fix code and pass with the fix.

Targeted (883) and full (3923 passed, 109 skipped) suites pass; ruff
check clean.

  current preset never actually touched, and (2) it depended on
  transient per-process integration state (_skills_mode), which is unset
  in a fresh CLI invocation for mode-selectable integrations like Copilot
  --skills, permanently orphaning their overrides after a process
  restart. Registries written before this change (flat list, no agent
  provenance) fall back to best-effort restoration under only the
  currently active agent, matching the pre-existing guarantee level.

- Every directory resolved from persisted provenance is now validated
  through the project's shared symlink/containment guard
  (_ensure_safe_shared_directory) before any file in it is read, written,
  or removed, since restoration may target an agent that isn't currently
  active and its directory can't be assumed safe just because a name was
  recorded for it.

- _tracked_skill_agent_dirs() (the enumeration helper introduced last
  round) is removed; it's superseded by the provenance-based design.

Adds regression tests: a symlinked skills directory is rejected during
removal; removing one preset does not disturb a different preset's
override in another agent's directory; and a Copilot --skills
registration installed, then removed after switching agents in a fresh
PresetManager instance (simulating a new process), is still correctly
restored. Updates existing skill-registration assertions across
test_presets.py and test_integration_claude.py for the new per-agent
registry shape.

failing closed for both preset resolution and extension add; integration
use rescaffold preserving a project override over a lower-priority
preset; and a codex/agy shared-directory removal restoring the directory
exactly once in the active agent's format.

- Added _validate_skill_subdir() helper (reusing
  _ensure_safe_shared_directory/_validate_safe_shared_directory from
  shared_infra.py) and applied it at every site that reads or writes an
  individual skill subdirectory (_register_skills,
  _unregister_skills_in_dir, _reconcile_skills' override_skills
  restoration loop). _safe_skills_dir_for_agent only validated the
  parent skills directory; a symlinked leaf subdirectory (e.g.
  .claude/skills/speckit-specify) would slip past that check since
  is_dir()/exists() follow symlinks, letting write_text/rmtree operate
  through it to an arbitrary location outside the project.

Added regression tests: removing a higher-priority skills-only preset
restores the surviving lower-priority preset's content; composed-is-None
unregistration only touches the active agent; symlinked skill subdirectory
rejected on restore; symlinked skill subdirectory rejected on write.

Targeted (934) and full (3934 passed, 109 skipped) test suites and ruff

the current ai_skills state, then narrowly unregisters the stale opposite-
mode entry for that agent via the existing _unregister_commands /
_unregister_skills helpers before persisting updated tracking — mirroring
the same per-agent, per-preset isolation already used elsewhere in this
method. Native skill-only agents (claude, codex, ...) are unaffected:
they have no command/skill toggle, so registered_commands and
registered_skills legitimately co-exist for them by design. The trailing
reconciliation pass, project-override precedence, and per-preset
partial-failure isolation are all unchanged.

Added red-first regression tests exercising the real install +
register_enabled_presets_for_agent rescaffold path in both toggle

is skipped, leaving the *raw* on-disk value as the un-migrated flat list.

A later switch to a different skill-mode agent and removal then follows
_unregister_skills's legacy best-effort path (restore only the currently
active agent's directory) instead of the per-agent provenance path,
permanently orphaning the first agent's override.

Fix: track the raw (pre-normalization) existing value and force
persistence whenever it's a non-empty list, independent of whether the
normalized content changed. Traced registered_commands for the same
class of bug: its registry value has always been Dict[str, List[str]]
(no legacy flat-list format ever existed for it — the existing
`if not isinstance(existing_commands, dict): existing_commands = {}`
guard is not a lossy migration path), so this fix stays scoped to
registered_skills only.

Added red-first regression test
test_rescaffold_migrates_legacy_flat_list_registered_skills: installs a
preset, overwrites its registry entry with a raw legacy flat list,
rescaffolds the *same* active agent with unchanged skill names, and
asserts the raw registry is migrated to per-agent dict form. Extends the
scenario with a switch to a second skill-mode agent and preset removal
to prove both agents' directories restore cleanly instead of orphaning
the first. Failed against the prior code (raw value stayed a list) and
passes after the fix.

   `_register_skills` raised, the `except` caught it and `continue`d before
   that loop ever ran — so a preset whose commands phase already wrote real
   content to disk never got reconciled against the full priority stack,
   leaving its raw content in place instead of a project override or
   higher-precedence preset's content. Fix: record the manifest's command
   names immediately after the commands phase succeeds and persists, before
   calling the independently fallible `_register_skills()`.

2. The legacy flat-list `registered_skills` migration (added for the
   previous review round) attributed every name in the list to whichever
   agent was currently being (re)activated. If the first operation after
   upgrading from a pre-#2948 registry was a direct switch to a *different*
   skill-mode agent (e.g. a legacy Claude override, then `integration use
   codex` with no intervening Claude rescaffold), the migrated dict only
   recorded `{"codex": [...]}`, permanently losing Claude's actual
   provenance and orphaning its override on later removal. Fix: added
   `_infer_legacy_skill_provenance()`, which probes every configured
   skill-mode agent's directory (via the same safe, symlink-validated
   helpers already used for restore/removal) for a `SKILL.md` whose
   frontmatter records this exact preset as the owner
   (`metadata.source == "preset:<pack_id>"`). A name found under more than
   one directory is attributed to every matching agent (the preset may have
   been active while the user switched between several skill-mode agents
   before provenance tracking existed); names that can't be matched to any
   directory still fall back to the previously-active best-effort
   behaviour. Directory grouping for shared-path aliases (e.g.
   agy/codex/zed all resolving to `.agents/skills`) intentionally does not
   call `.resolve()` on the path, since doing so diverges from
   `project_root`'s own resolution state on platforms where a path
   component is itself a symlink (e.g. macOS's `/var` -> `/private/var`)
   and made every subsequent containment check spuriously fail.

3. `register_enabled_extensions_for_agent()` has the same command/skill
   mutual-exclusion gap the preset path had (fixed in a previous round):
   toggling `ai_skills` for the *same active* agent left the opposite
   mode's artifact behind. Command -> skills left the extension's
   `.agent.md` file and its `registered_commands[agent]` entry in place
   once `skills_mode_active` made the commands phase a no-op. Skills ->
   command left the extension's `SKILL.md` file in place, since an empty
   `_register_extension_skills()` result (because this agent's skills
   directory no longer resolves once `ai_skills` is off) was treated as
   "nothing to register" rather than "this was rendered here before and is
   now stale". This diverges from the preset path in one respect:
   `registered_skills` for extensions has always been a flat list with no
   per-agent provenance (extension skills are only ever rendered for the
   active agent, never per-preset-per-agent tracked), so the fix resolves
   ownership by checking which of the extension's tracked skill names
   still exist as directories under this specific agent's directory before
   removing them — mirroring the same technique `unregister_agent_artifacts`
   already uses for full agent deactivation, but scoped narrowly to firing
   only when a toggle is actually detected (`skills_mode_active` /
   `command_mode_active`), so a same-mode re-run never disturbs
   already-correct artifacts or a user's manual customizations.

Regression tests (all confirmed red before their respective fix, green
after):

Copilot in skills mode, switched directly to Claude with no
intervening Copilot rescaffold, now migrates to a per-agent dict
covering both agents, and removal restores both agents' files instead
of orphaning Copilot's override; plus a negative-case test confirming
a command-mode Copilot with no preset-owned skill marker is not
falsely attributed during the same migration.

every configured agent's skills directory (deduped by shared path) the
same way the existing _unregister_extension_skills() fallback scan
already does, keeping a name only when a SKILL.md with a matching
metadata.source == "extension:<id>" marker is found somewhere -
read-only, no directory creation, no symlink escape. Use it instead of
re-checking only the toggling agent's own directory when recomputing
what remains tracked after narrow stale-mirror cleanup.

Add a red-first regression test: Auggie is activated in skills mode
first (writing a mirror), then Copilot is activated in skills mode
(writing its own mirror for the same names), then Copilot toggles to
command mode. Before the fix, registered_skills lost both names
entirely even though Auggie's mirrors were untouched on disk; after
the fix tracking is preserved and a subsequent full removal correctly
cleans up Auggie's remaining mirrors too.

  external directory, deleting unrelated content outside the project.

Fix by validating the candidate directory itself with the existing
_validate_safe_shared_directory() shared-infra helper before any probe
or delete: it rejects a symlink at any path component (walking down
from the project root, including the final component) without ever
resolving through it, and is already used elsewhere in the codebase for
the same class of shared-directory containment check. Unsafe
candidates are skipped/refused rather than followed.

Add red-first security regression tests reproducing each of the three
call sites with a `.gemini/skills` symlink pointing at an external
directory containing a marker-matching SKILL.md and an unrelated
precious_file.txt: provenance inference must not attribute the name,
and both the explicit-skills_dir fast path and the None-skills_dir
fallback scan must leave the external directory and file untouched.
Existing valid shared/deduped directory tests (e.g. agy/amp/codex/zed
sharing .agents/skills) continue to pass, confirming legitimate shared

Fix: after the agent-scoped cleanup, recompute remaining names with
_extension_owned_skill_names(), which scans every safe, configured agent
skills directory (not just the one just cleaned) and keeps a name only if a
marker-verified SKILL.md for this extension still exists somewhere. This is
the same helper already used for the analogous same-agent toggle-cleanup
case, so no new abstraction was introduced. Explicit per-agent cleanup,
marker ownership verification, and symlink/containment safety are unchanged.

1. presets/__init__.py: remove()'s command reconciliation only recreated
   the surviving preset's content for the currently active agent, even
   though the removed preset's registered_commands could span multiple
   historical (now-inactive) agents recorded via prior rescaffolds. Now
   remove() captures every historical agent registered_commands actually
   targeted (before mutation) and passes it as extra_agents through
   _reconcile_composed_commands -> _register_for_non_skill_agents /
   _register_command_from_path -> registrar.register_commands_for_non_
   skill_agents, so the active-only restriction for install/use is
   preserved while post-removal reconciliation restores every touched
   directory.

2. presets/__init__.py: the analogous gap existed for skills. _unregister_
   skills() now returns {skills_dir: renderer_agent} for every directory it
   actually restored, and _reconcile_skills() accepts extra_skills_dirs to
   reconcile each of those directories (via a new apply_to_dir() helper),
   not only the currently active skills directory. _register_skills() gained
   optional target_dir/target_agent overrides (forcing
   create_missing_skills off for non-active directories) so a historical
   directory is only ever restored, never seeded with brand-new skills.

3. extensions/__init__.py: _extension_owned_skill_names() and both the
   fast and fallback paths of _unregister_extension_skills() validated only
   the parent skills_dir for symlink escape, then resolved
   skills_dir / skill_name and checked containment relative to that
   already-resolved parent. A per-skill child that is itself a symlink to
   a different, legitimate skill directory within the same (safe) root
   passed that containment check, so deleting/attributing through the
   symlink name could destroy or misattribute an unrelated skill reached
   only via the alias. All three call sites now run the shared
   _validate_safe_shared_directory() component-wise check against the full
   skills_dir / skill_name path (not just the parent) before any read or
   delete, rejecting a symlinked child outright rather than following it,
   even when its resolved target remains in-bounds.

Regression tests added (all confirmed red against pre-fix code, green
after):
- test_remove_reconciles_command_for_every_historical_agent
- test_remove_reconciles_skill_for_every_historical_agent
- test_extension_owned_skill_names_rejects_symlinked_child_skill_dir
- test_unregister_extension_skills_explicit_dir_rejects_symlinked_child
- test_unregister_extension_skills_fallback_rejects_symlinked_child

Tests: tests/test_presets.py (361), tests/test_extension_skills.py (69),
tests/test_extensions.py (338) all pass; tests/integrations (1768 passed,
1 skipped) pass; full suite 3902 passed / 74 skipped (90 pre-existing,
environment-only git-signing tests deselected — confirmed failing
identically on the pre-change baseline due to local 1Password SSH-agent

A) Historical-agent reconciliation wrote surviving content to disk but

   reconciliation restored on its behalf. A later removal of that same
   preset then orphaned those directories. Added
   _merge_pack_registered_commands/_merge_pack_registered_skills and wired
   them into _reconcile_composed_commands and _reconcile_skills's
   apply_to_dir so every actual write is merged back into the winning
   preset's registry metadata.

B) Command<->skills toggle on an already-active agent deleted the old
   artifact before the replacement registration ran, in both
   presets/__init__.py's register_enabled_presets_for_agent and
   extensions/__init__.py's register_enabled_extensions_for_agent. If the
   replacement step raised, both artifacts were lost. Deferred the
   destructive cleanup until after the replacement phase completes
   without raising (register-new-then-remove-old ordering); the mirror
   skills->command direction was already safe since the new command file
   is always registered unconditionally before any cleanup runs.

C) _unregister_skills_in_dir and _infer_legacy_skill_provenance joined a
   registry-provided (untrusted) skill name directly onto a directory
   before any name-shape validation. An absolute in-project name discards
   the intended parent directory entirely (Path's "/" operator drops the
   left side for an absolute right side), letting a corrupted registry
   entry escape the intended skills subtree while still resolving inside
   the project root - passing the existing containment/symlink check.
   Added a centralized _is_safe_registry_skill_name guard (rejecting
   non-strings, empty strings, absolute paths, multi-component paths, and
   "."/".." ) and applied it before every path join derived from
   registry-provided skill names in both functions. Also fixed
   _infer_legacy_skill_provenance's unmatched-name fallback, which
   previously still attributed rejected names to fallback_agent even
   after the loop skipped them.

Added red-first regressions for all three root causes, covering: a
two-preset historical-command-agent survivor scenario, an analogous
skill-agent survivor scenario, injected skills-phase failure during a
preset command->skills toggle and the extension equivalent, a direct
unit test of the new name-safety guard, an absolute-path escape attempt
against _unregister_skills_in_dir, and a false-attribution attempt
against _infer_legacy_skill_provenance.

Tests: tests/test_presets.py (367 passed), tests/test_extension_skills.py
+ tests/test_extensions.py (408 passed), tests/integrations (1768
passed, 1 skipped), full suite tests -q deselecting the pre-existing
1Password-signing-affected tests/extensions/git/test_git_extension.py

never actually landed, leaving neither artifact in place for that logical
command/skill.

Fix all four affected toggle directions by checking the replacement
call's actual return value before allowing any destructive step:

  unregister a stale command name once its corresponding skill name
  (via the existing _skill_names_for_command() helper) is confirmed
  present in the skills call's returned names for that agent; the
  remainder stays tracked and on disk.
- presets skills->command (register_enabled_presets_for_agent): only
  unregister a stale skill name once its corresponding command name is
  confirmed present in the commands call's returned names for that
  agent, using the same helper.
- extensions skills->command (register_enabled_extensions_for_agent):
  only remove a skill mirror once the matching command (mapped via the
  existing HookExecutor._skill_name_from_command() helper) is confirmed
  present in register_commands_for_agent's returned names.
- extensions command->skills (register_enabled_extensions_for_agent):
  only remove a deferred stale command once its matching skill name is
  confirmed present in _register_extension_skills()'s returned names.

All four reuse the existing command<->skill name-derivation helpers
rather than inventing new mapping logic. Registry tracking is updated to
retain exactly the unreplaced subset rather than being popped wholesale,
so partially-successful toggles leave correct, minimal tracking behind.

Added 8 new regression tests (4 presets, 4 extensions) covering both the
fully-empty and genuinely-partial result cases for each of the four
toggle directions, using real missing-source-file scenarios (not mocked
return values) to exercise the actual code paths. Confirmed red before
the fix and green after for all 8.

Focused (test_presets.py, test_extension_skills.py, test_extensions.py,
tests/integrations): 2551 passed, 1 skipped.
Full suite (tests, excluding the pre-existing environment-local
1Password-signing git-extension failures): 3917 passed, 74 skipped, 90

   primary command's skill is rendered -- so an alias's name could never
   match, leaving its command artifact and tracking behind forever even

   presets (register_enabled_presets_for_agent) and extensions
   (register_enabled_extensions_for_agent): build a primary->alias
   mapping from the manifest, group stale names by primary, and
   retire/keep the whole group together based solely on whether the
   primary's skill replacement actually landed.

2. `integration switch` to a not-yet-installed target unregistered the
   old agent's extension artifacts but had no preset equivalent, so a
   preset's command overrides (including custom preset commands) and
   skill mirrors for the deactivated agent lingered as orphans. Added
   `PresetManager.unregister_agent_artifacts()`, mirroring
   `ExtensionManager.unregister_agent_artifacts()`: scoped strictly to
   the given agent, migrates a legacy flat-list `registered_skills`
   entry via existing on-disk provenance inference before removing
   anything (so other agents' real ownership is preserved rather than
   guessed or dropped), and guards against double-processing an
   artifact through both the commands and skills paths for native
   SKILL.md agents. Wired via a new `_unregister_presets_for_agent()`
   helper into the integration switch command's existing old-agent
   cleanup phase.

Added red-first regression tests:
- tests/test_presets.py: alias-group retire/keep/partial-multi-group
  tests for the command->skills toggle; unregister_agent_artifacts
  scoping tests for commands and legacy-list skill provenance.
- tests/test_extension_skills.py: alias-group retire/keep tests for the
  extension command->skills toggle.
- tests/integrations/test_integration_subcommand.py: end-to-end switch
  test proving a preset's custom command override is cleaned up when
  switching to a not-yet-installed integration, with tracking updated
  correctly and the new agent's registration unaffected.

All new tests confirmed red (AttributeError / orphaned file assertions)
before the fix and green after. Full suite: 3980 passed, 109 skipped.

99dc915ae3 fix: escape Rich markup in catalog list output (#3738)
The `catalog list` subcommands for workflows, workflow steps, presets,
and integrations printed user-editable catalog fields (name/url/
description from the `*-catalogs.yml` files) through `console.print`
with Rich markup enabled. Any bracketed content such as a description
`Does [stuff] nicely` was parsed as a style tag and silently swallowed,
and a malformed tag could raise while rendering.

Route each untrusted field through the module's already-imported
`escape` helper, matching the pattern already used by
`extension catalog list`.

Adds regression tests for all four commands that inject bracketed
name/url/description and assert the brackets survive verbatim in the
output.

bracketed-but-invalid IPv6 authority (e.g. "https://[not-an-ip]/x.zip") parses
cleanly under urlparse() on Python < 3.14 and only raises ValueError lazily on
the first .hostname access. On the interpreters spec-kit supports (>=3.11) that
raw ValueError leaked past the CLI, printing an uncaught traceback instead of
the clean "Invalid URL" error. (The raise moved eager into urlparse() only in
3.14.) Same bug class as the catalog/download fixes #3433/#3435/#3437/#3577.

- extensions/_commands.py: read parsed.hostname inside the existing try and
  reuse it for the localhost check.
- presets/_commands.py: guard the up-front `urlparse(from_url).hostname` read
  (preserves the "Invalid URL" message), and harden the nested
  `_is_allowed_download_url` to take a URL string and parse+read .hostname
  inside its own try/except -> returns False on malformed input. This also
  covers the redirect-validator and final-URL (post-redirect) checks, where the
  URL is server-controlled.

Regression tests for each command: a bracketed-non-IP URL, plus a monkeypatched
lazy-.hostname raiser that reproduces the pre-3.14 shape independently of the

PresetCatalog._fetch_single_catalog opened the catalog URL and trusted the
payload without re-validating response.geturl() after redirects. _open_url
follows redirects (stripping auth only on an HTTPS->HTTP downgrade), so an
https:// catalog entry that 30x-redirects to http://attacker/... was still
fetched and trusted. The catalog payload supplies each preset's download_url +
sha256, so a redirected payload can drive install of an arbitrary archive that
passes verify_archive_sha256.

Add the post-redirect geturl() re-validation via _validate_catalog_url,
mirroring integrations/catalog.py, workflows/catalog.py, and bundler adapters —
and presets/_commands.py, which already does this on its --from download path.
This is the lone preset catalog-fetch site missing the guard.

Test: an HTTPS URL whose response.geturl() reports http:// is rejected
(PresetValidationError). Completed four existing fetch-test mocks that predated
this behavior to report geturl() like a real urllib response.

guarding it. For a malformed authority such as an unterminated IPv6 bracket
(`https://[::1`), `urlparse(...).hostname` raises `ValueError: Invalid IPv6 URL`,
which escapes the method. Its docstring promises `PresetValidationError`, and its
callers (`preset catalog add`, `preset catalog list` reading the
`SPECKIT_PRESET_CATALOG_URL` env var / `.specify/preset-catalogs.yml`) only catch
`PresetValidationError` -- so a malformed URL crashes the CLI with a traceback
instead of a clean error message.

The shared `CatalogStackBase` (#3435), `workflows` (#3484), `bundler` (#3433) and
`IntegrationCatalog` copies already wrap this in `try/except ValueError`; the
preset validator was the remaining un-updated twin. Mirror the shared
implementation: wrap `urlparse` + `.hostname`, re-raise as
`PresetValidationError("Catalog URL is malformed: ...")`, and read the local
`hostname` in the host check.

Add a regression test mirroring `IntegrationCatalog`'s
`test_malformed_url_rejected_cleanly`; it is red before the fix (raw `ValueError`)

helper, so the fix is structural rather than duplicated, and every
existing error message/exit code is unchanged -- only the cleanup
performed before each message is different.

Added a parametrized regression test covering the four early-failure
trigger points reachable from plain workflow add (redirect rejection,
download exception, invalid YAML, ID mismatch): each installs a catalog
workflow, re-adds it while forcing that specific failure, and asserts a

   was corrupted with a raw traceback surfaced to the user. mkdir/copy2

4. workflow update's skip message claimed any non-catalog source was
   installed "from a local path or URL", which is wrong for the bundled
   speckit workflow (source: "bundled"). Message is now source-neutral.

   issue) leaked a raw, unescaped OSError instead of the same clean

   Both reads are now guarded by their own try/except OSError, with
   no writes attempted before the read succeeds (so there is nothing
   to roll back on this specific failure).

5. remove_bundle's exception-conversion message unconditionally
   claimed "No changes were recorded," even though a failure can
   occur after earlier components in the same bundle have already
   been removed from disk (save_records never runs on this path, so
   the record is left claiming the bundle fully installed). The
   message now reports how many components were already removed
   when that happened, instead of asserting no changes occurred.

6/7. workflow_remove's new post-registry-removal directory-failure
   error and its restore-failure warning interpolated workflow_dir
   and the exception values into Rich markup unescaped. A project
   path or OS error message containing Rich-markup-like brackets
   could be parsed as markup and hide/corrupt the displayed text.

immediately after the file is opened (before the size-limited read/write),
and unlinking it in the except branch when set. Normal post-download cleanup
in the existing `finally: tmp_path.unlink(missing_ok=True)` is unchanged.

Verified (not assumed) the catalog install path has no equivalent leak: it
writes the response bytes directly to `workflow_file` inside `workflow_dir`
(no separate temp file), and any read/size-limit failure is already caught
by the existing `except Exception: _cleanup_failed_install()` handler, which
correctly restores a reinstalled file or removes a freshly-created directory.

While investigating, found the previous round's 4 size-limit tests were
false positives: `_read_response_within_limit`'s `max_bytes` parameter had
its default bound to `_MAX_WORKFLOW_YAML_BYTES` at function-definition time,
so monkeypatching the module attribute in tests had no effect on the
function's actual behavior -- the tests were passing because the oversized
mock bodies failed downstream YAML/id validation instead of the size check.
Fixed by resolving `max_bytes` from the module attribute at call time
(default `None`, resolved inside the function body) so tests can actually
override the effective limit, and strengthened all 4 tests' assertions to
match the specific size-limit error text (whitespace-collapsed to tolerate
Rich's line-wrapping), so they now prove the real code path fires.

Tests: added 2 red-first regression tests (oversized-streamed-body and
oversized-Content-Length --from downloads leave no leftover temp file,
verified against a scratch tempfile.tempdir), confirmed red (real 0-byte
file found) before the fix and green after. Strengthened the pre-existing
4 --from/catalog size-limit tests to assert on the actual error message
instead of generic exit-code/non-empty-output checks.

   an atomic rename *before* the registry write, rather than deleting
   it directly with shutil.rmtree after the registry already claims it
   removed. This closes a real data-integrity gap: a partially-failed
   rmtree could no longer leave a damaged directory re-marked
   "installed" by the old manual restore-after-rmtree-failure code
   (now deleted -- it's structurally impossible to need it). A
   registry-write failure renames the staged directory back
   (guarded, with an explicit warning if the restore-back rename
   itself fails); a registry-write success is durable, so a later
   failure to delete the staged directory is now a warning (exit 0),
   not a contradictory "Error: Failed to remove" (exit 1) that used to
   claim failure while the registry already recorded success.

3. Local (--dev/--from/plain path) and catalog install/reinstall now
   write new content to a same-directory staging file and commit it
   onto the destination workflow.yml via a single atomic swap, instead
   of writing/downloading directly into the destination file. A prior
   file (reinstall) is renamed aside rather than overwritten in place,
   so it can be restored via rename -- never a content rewrite -- if
   registry.add() subsequently fails; a rollback failure is now
   explicitly reported as a warning instead of escaping unguarded and
   masking the original clean error. This also removes the need to
   read the prior file's bytes into memory before installing (that
   read-before-write step and its failure mode are now unreachable),
   and both local and catalog installs share the same four small
   helpers (_stage_workflow_file / _commit_workflow_file /
   _discard_staged_workflow_file / _rollback_committed_workflow_file,
   plus guarded wrappers) rather than duplicating the logic.

4. Updated a stale comment (workflow_run's ownership-guard rationale)
   that still described WorkflowRegistry._load() as silently
   substituting an empty registry; it now fails closed by raising
   OSError, which the comment now states plainly.

Tests: rewrote the two workflow_remove tests whose assertions encoded
the old (incoherent) rmtree-then-restore contract to instead prove the
new stage-then-commit contract (post-registry-success cleanup failure

  additionally resolves the real path when the lexical scan finds no
  owner and re-runs the same scan against it, so an outward-pointing
  alias into a disabled workflow is caught too. Genuinely standalone
  external files (no symlink anywhere on the path) are unaffected.

- `workflow resume` bypassed the disabled check altogether: engine.resume()
  replays a persisted run directly from disk with no registry awareness.
  RunState now optionally persists `installed_workflow_id` and
  `installed_registry_root` at run start (set by workflow_run when the
  source resolved to an installed ID); `workflow_resume` pre-loads the
  run state and re-checks the registry's *current* disabled state before
  calling engine.resume(), mirroring workflow_run's own guard. Both new
  fields default to None via RunState.load()'s `.get()`, so runs from a
  direct/non-installed source, and any run persisted before this schema
  addition, resume exactly as before.

The ownership-mapping logic (previously inlined in workflow_run) is
extracted into `_resolve_installed_workflow_ownership` /
`_scan_for_workflow_owner` so both the lexical and resolved-path cases
share the same scan and the existing inward-symlink-component refusal.

  write — was itself an unnecessary place a second failure could truncate
  an already-safely-preserved file. Removed; the loop now only records
  success/failure.

Also marks 3 registry-save file-mode tests
(`test_registry_save_preserves_existing_file_mode`,
`test_registry_save_on_new_registry_uses_secure_default_mode`,
`test_registry_save_failure_preserves_file_on_disk`) as POSIX-only via
the repo's existing `skipif(sys.platform == "win32", ...)` pattern, since
they assert exact POSIX permission bits that don't hold on Windows.

   a warning and the original download error is still reported cleanly.

4. RunState.load() trusted installed_workflow_id/installed_registry_root
   straight out of state.json with no type validation. A malformed value
   (int/list/dict/bool instead of str-or-null) would crash deep inside
   _resolve_run_owner_root or the registry lookup (TypeError building a
   Path, unhashable dict/list as a mapping key) instead of failing
   cleanly. Both fields are now validated as str | None during load,
   raising a clear ValueError that workflow_resume's existing ValueError
   boundary already converts into a clean CLI error with no traceback.
   Valid values (including the empty-string fallback already handled by
   _resolve_run_owner_root) continue to load unchanged.

Added red-first regression tests for each: staged-discard cleanup
warning, rollback cleanup warning, download-failure cleanup-vs-original-
error precedence, and parameterized malformed/valid run-state field

(append/prepend/wrap) layers are never extension-provided (extensions
are always inserted with strategy "replace"), so no other read site
needs the rewrite.

Added regression tests: a parametrized resolve_content() test covering
append/prepend/wrap composing over an extension base, a skills-mode
test asserting the composed SKILL.md resolves the extension's subdir
references, and a non-skill-agent (Gemini) install-time test matching

never rewritten to a real int — contradicting the adjacent comment.
Exclude bools explicitly, mirroring normalize_priority's bool guard.

cb7c36c95b fix: reject host-less catalog URLs in base and preset validators (#3209) (#3227)
`CatalogStackBase._validate_catalog_url` (inherited by `IntegrationCatalog`)
and `PresetCatalog._validate_catalog_url` checked `parsed.netloc`, which is
truthy for host-less URLs like `https://:8080` (port only) or `https://user@`
(userinfo only). Such URLs slipped past validation despite the error message
promising "a valid URL with a host", then failed later with a confusing fetch
error.

Switch both validators to `parsed.hostname` (None for those inputs), matching
the workflow, step, and bundler catalog validators that already do this.

Add regression tests covering port-only and userinfo-only URLs for both
validators.

Extension and preset archives were downloaded over HTTPS and unpacked
(with Zip-Slip protection) but their bytes were never checked against a
known digest. Trust rested entirely on TLS and the integrity of the
release host, so a tampered or swapped archive from a compromised
third-party release would be installed silently. Maintainers do not audit
extension code, so consumer-side integrity is the only available defence.

Catalog entries may now pin an optional `sha256` digest. When present, the
downloaded archive is verified before it is written to disk and installed;
a mismatch aborts with a clear error. Entries without `sha256` keep
working unchanged (a DEBUG line records that the download was unverified),
so the change is backwards compatible. The check runs on both download
paths (extensions and presets) via a single shared helper so the two stay
in parity.

- Add `verify_archive_sha256` helper in shared_infra (digest match,
  `sha256:` prefix, case-insensitive; DEBUG log when no digest declared)
- Enforce it in ExtensionCatalog.download_extension and
  PresetCatalog.download_pack, before the archive is written to disk
- Document the optional `sha256` field in the publishing guides
- Tests: helper unit tests + matching/mismatch/no-digest on both paths

exists. As a result, wrap-strategy presets found no core base layer in
source/editable installs.

Use the shared _repo_root() helper so both fallbacks resolve against
the actual repo-root templates/ tree. Wheel installs were unaffected
(core_pack path), so this only impacts source/editable checkouts.

The authenticated HTTP helper now supports an opt-in redirect validator, and preset downloads use it to reject disallowed redirect targets before following them. The redirect auth handlers also stop preserving credentials across HTTPS to non-HTTPS downgrades as defense in depth.

`ExtensionCatalog._fetch_single_catalog` and
`PresetCatalog._fetch_single_catalog` only check that the `extensions` /
`presets` key is *present* in the parsed catalog JSON. They don't check
that the value is a JSON object, and they don't check that the root is
a JSON object at all. A malformed (or compromised) upstream catalog
returning:

    {"schema_version": "1.0", "extensions": []}

passes both `"extensions" not in catalog_data` and the subsequent
`response.read()` JSON parse, gets cached on disk, and then crashes
deep inside `_get_merged_extensions` (resp. `_get_merged_packs`) with:

    AttributeError: 'list' object has no attribute 'items'

instead of the existing user-facing
`ExtensionError("Invalid catalog format from <url>")` /
`PresetError("Invalid preset catalog format")` that the surrounding
code is clearly trying to produce.

The sibling integration-catalog reader already validates this — see
`src/specify_cli/integrations/catalog.py` where the fetch path
explicitly checks both `isinstance(catalog_data, dict)` and
`isinstance(catalog_data.get("integrations"), dict)` before returning.
This change mirrors that pattern in the extension and preset readers so
the three catalog fetchers stay consistent and a malformed upstream
surfaces as the user-facing error instead of a raw Python traceback.

Adds parametrized regression tests covering:
- root payload is not a JSON object (list, str, int, null)
- root is a dict but `extensions` / `presets` value is the wrong type
  (list, str, null, int)

All eight bad-payload shapes now raise the expected catalog error.

* fix(catalogs): skip non-mapping entries during extension and preset merge

Addresses Copilot review feedback on this PR.

`_fetch_single_catalog` now validates that the ``extensions`` / ``presets``
value is a mapping, but it doesn't (and shouldn't) validate every entry
inside that mapping. A payload like:

    {"schema_version": "1.0", "extensions": {"good": {...}, "bad": []}}

passes the fetch-level guard, then later crashes inside
``_get_merged_extensions`` (resp. ``_get_merged_packs``) at
``{**ext_data, ...}`` with ``TypeError: 'list' object is not a mapping``.

The sibling integration-catalog reader at
``src/specify_cli/integrations/catalog.py:245`` handles this with a
per-entry ``isinstance(integ_data, dict)`` skip during merge, so one
malformed entry doesn't poison an otherwise valid catalog. This change
mirrors that pattern in the extension and preset mergers and adds
regression tests asserting that valid entries continue to merge while
malformed siblings are silently dropped.

* fix(catalogs): validate cached extension and preset payload shape

Addresses Copilot review feedback on this PR (round 2).

The earlier commits in this branch added payload-shape validation on the
network fetch path. The cache-hit path still returned
``json.loads(cache_file.read_text())`` directly without re-checking the
shape, so a cache poisoned by an older spec-kit version (or a manual
edit, or an upstream that briefly served a bad payload before the
network guards landed) would re-crash every invocation of
``_get_merged_extensions`` / ``_get_merged_packs`` with
``AttributeError: 'list' object has no attribute 'items'`` despite the
cache being "valid" by age.

Extracts the shape validation into ``_validate_catalog_payload`` on both
``ExtensionCatalog`` and ``PresetCatalog``, and calls it from both the
cache-load and network-fetch branches of ``_fetch_single_catalog``. If
the cached payload fails validation, the cache read is treated like a
``json.JSONDecodeError`` — the cached value is discarded and the
function falls through to the network fetch, which refreshes the cache
with a clean payload on success. Never propagates ``AttributeError`` to
the caller.

Regression tests parametrize the four root-bad-type variants plus three
``extensions``/``presets``-bad-type variants per file, asserting that a
poisoned cache silently recovers via network refetch and returns the
freshly-fetched payload.

* fix(catalogs): include URL in missing-keys error to match sibling branches

Addresses Copilot review feedback on this PR (round 3).

``_validate_catalog_payload`` advertises in its docstring that the
catalog URL is included in error messages "so the user can tell which
catalog in a multi-catalog stack is malformed" — but the missing-keys
branch raised ``PresetError("Invalid preset catalog format")`` without
the URL, breaking that contract and making multi-catalog debugging
harder. The root-bad-type and nested-bad-type branches in the same
helper already include the URL; this commit brings the middle branch
in line.

For consistency, the same fix is applied to the legacy single-catalog
fetch paths in ``ExtensionCatalog.fetch_catalog`` and
``PresetCatalog.fetch_catalog`` (where the URL was likewise dropped
from the missing-keys error).

The existing regex matchers in the regression tests target the
``"Invalid (preset )?catalog format"`` prefix, which is preserved
verbatim before the ``from <url>`` suffix — no test changes needed.

* fix(catalogs): broaden cache except tuples and reuse validator in fetch_catalog

Addresses Copilot review feedback on this PR (round 4):

1. ``ExtensionCatalog.fetch_catalog`` and ``PresetCatalog.fetch_catalog``
   — the legacy single-catalog methods — still only checked key
   presence. A payload like ``42`` (root non-object) crashed with
   ``TypeError: argument of type 'int' is not iterable`` during the
   ``"schema_version" in catalog_data`` check, and an entry mapping of
   the wrong type crashed downstream. Both now reuse
   ``_validate_catalog_payload`` so the network-side behaviour of the
   legacy methods stays consistent with the multi-catalog
   ``_fetch_single_catalog`` path. (Copilot #3335623482, #3335623556.)

2. The cache-read ``except`` tuples in ``_fetch_single_catalog`` and
   ``fetch_catalog`` were too narrow. ``read_text`` can raise
   ``OSError`` (permissions / disk / handle limit) or ``UnicodeError``
   (cache file written by an older client in a different encoding)
   in addition to ``json.JSONDecodeError``. Without those in the
   tuple, an unreadable cache crashed the caller instead of falling
   through to the network refetch the cache contract documents. Both
   sites now catch ``(json.JSONDecodeError, OSError, UnicodeError,
   <DomainError>)``. (Copilot #3335623588, #3335623608.)

3. While here, pinned ``encoding="utf-8"`` on every cache ``read_text``
   call so cache files written by an older Windows client (with a
   non-UTF-8 default locale) decode the same way on a newer client.

Regression tests:

  - ``test_fetch_catalog_rejects_malformed_payload`` — 7 parametrized
    payloads per file covering root-non-object + nested-bad-type
    variants asserting ``fetch_catalog`` raises the named domain error.
  - ``test_fetch_catalog_recovers_from_unreadable_cache`` — writes
    ``b"\xff\xfe\x00not-utf-8"`` to the cache file and asserts
    ``fetch_catalog`` silently falls through to the mocked network and
    returns the freshly-fetched payload.

* fix(catalogs): harden cache-validity checks and pin UTF-8 on writes

The cache-best-effort contract added in 7f44b25 was incomplete on two
points raised by Copilot:

1. The cache-validity helpers (is_cache_valid /
   _is_url_cache_valid, plus the inline metadata-age check inside
   _fetch_single_catalog for per-URL caches) read the metadata file
   without specifying an encoding and only caught
   json.JSONDecodeError / ValueError / KeyError /
   TypeError. A metadata file written by a tool using the system
   locale codec, or one whose handle is briefly unavailable, would
   raise UnicodeDecodeError / OSError and propagate past the
   read-side try/except in fetch_catalog — the very crash the
   read-side guard was meant to prevent. The validity checks now read
   with encoding="utf-8" and treat OSError / UnicodeError
   as cache-invalid, matching the documented contract.

2. The network-fetch path wrote the cache and metadata files with bare
   write_text(...), picking up the platform default encoding. The
   read path was already pinned to UTF-8 (and the
   integrations/catalog.py:193-203 sibling writes UTF-8 too), so
   on hosts whose default codec isn't UTF-8 the write/read pair could
   disagree and force an unnecessary refetch on every invocation. All
   four write_text calls now pass encoding="utf-8" so the
   cache survives a round trip on any platform.

Also rewords the misleading # Fetch from network comment in
extensions.fetch_catalog — it sat above the cache-check block,
which read as if the cache step had been skipped.

Tests
-----

Adds two parametrized regression tests per catalog:

* test_fetch_catalog_recovers_from_unreadable_metadata plants
  non-UTF-8 bytes in the metadata file, asserts is_cache_valid()
  returns False (rather than raising), and confirms
  fetch_catalog falls through to the network instead of crashing.

* test_fetch_catalog_writes_cache_as_utf8 round-trips a payload
  containing a non-ASCII identifier (café) through the public
  fetch path and reads the cache back with
  read_text(encoding="utf-8"), catching encoding drift at the
  byte level rather than relying on the system codec to happen to be
  UTF-8.

Both pairs follow the established sibling-file symmetry — the
extension and preset suites stay in lock-step.

* test(catalogs): assert UTF-8 write encoding by recording write_text kwargs

Copilot's review on this PR caught that test_fetch_catalog_writes_cache_as_utf8
claimed to validate UTF-8 at the byte level but actually only round-tripped a
non-ASCII string through json.dumps/read_text. Because json.dumps defaults to
ensure_ascii=True, 'café' was serialized as the all-ASCII escape 'caf\u00e9'
before reaching write_text — the bytes on disk were identical regardless of the
encoding kwarg, so a locale-encoded write would have round-tripped just fine.
The drift guard the test name advertised was not actually being enforced.

Rewriting these tests to observe the production code's argument directly:
each test now monkey-patches pathlib.Path.write_text with a recorder that
captures the encoding kwarg for every call, runs the production fetch, and
asserts every write into the cache directory passed encoding='utf-8'. That is
the substantive thing the regression guard cares about — non-ASCII payload
tricks were the wrong lever to pull, because json.dumps was masking the
encoding choice before write_text ever ran.

Both tests verified locally against the current production code (492 passed in
the extensions+presets suites) and confirmed to fail against a synthetic
no-encoding write (the recorder records None instead of 'utf-8', the assertion
catches it). Same change applied symmetrically to test_extensions.py and
test_presets.py to keep the sibling files in lockstep with the production
code paths in extensions.py and presets.py.

* fix(catalogs): catch AttributeError on non-mapping cache metadata; drop stale line refs

Copilot's review on the previous push pointed out that the
cache-validity helpers still had a gap: metadata.get("cached_at", "")
assumes metadata is a dict, but json.loads happily parses a
file containing [] / "oops" / 42 / true / null into
a non-mapping. The except tuple covered json.JSONDecodeError,
OSError, UnicodeError, ValueError, KeyError and
TypeError but not AttributeError, so a valid-JSON-but-non-dict
metadata payload would still crash the caller instead of degrading to
"cache invalid" as the docstring promised.

This affected four cache-validity sites — symmetric across the two
catalog modules:

* extensions.py — inline per-URL metadata-age check in
  _fetch_single_catalog
* extensions.py — is_cache_valid (legacy default-URL path)
* presets.py — _is_url_cache_valid
* presets.py — is_cache_valid

All four except tuples now include AttributeError with a comment
naming the exact failure (metadata.get(...) on a non-mapping) so
the next reader doesn't have to reconstruct the reasoning.

Separately, Copilot flagged that several comments hard-coded a line
range from a sibling file
(integrations/catalog.py:193-203) — those references will go stale
the moment that file changes. Replaced the hard-coded ranges with
file-only references (integrations/catalog.py) so the pointer
stays accurate as that file evolves. Same change applied to both
modules.

Tests
-----

test_is_cache_valid_handles_non_mapping_metadata is added to both
test_extensions.py and test_presets.py, parametrized over the
five JSON non-mapping root types ([], "oops", 42,
true, null). Each variant plants the metadata file with that
exact content and asserts is_cache_valid() returns False
without raising. The parametrize covers every JSON type the public
spec allows at the root, so a regression that drops AttributeError
from any except tuple is caught against every observable shape rather
than relying on the next reviewer to remember the .get /
non-mapping interaction.

pytest tests/test_extensions.py tests/test_presets.py — 502
passed (was 492 before; the parametrize adds five vectors per file).

``Path.read_text`` / ``Path.write_text`` default to the system locale
codec, which is cp1252 / gb2312 / cp932 on Windows. Two user-facing
file paths in spec-kit were calling them without an explicit
``encoding=`` argument:

  - ``src/specify_cli/__init__.py:400,412`` —
    ``save_init_options`` / ``load_init_options`` for
    ``.specify/init-options.json``. A peer machine with a different
    default locale (or a UTF-8 Unix CI runner reading a file written on
    a cp1252 Windows host) cannot decode the file, raising
    ``UnicodeDecodeError``. ``UnicodeDecodeError`` is a subclass of
    ``ValueError`` — not ``OSError`` / ``json.JSONDecodeError`` — so
    the existing fall-back ``except`` tuple in ``load_init_options``
    also misses it and the error propagates raw to the CLI.

  - ``src/specify_cli/extensions.py:764`` — ``.extensionignore``
    pattern reader. The very next line already normalises
    backslashes "so Windows-authored files work", proving the codebase
    expects Windows authors to write this file. Multibyte UTF-8
    patterns (Chinese filenames, accented directory names) silently
    mojibake when the host locale is not UTF-8, so the patterns fail
    to match and unintended files are shipped with the extension.

The sibling integration-catalog reader at
``src/specify_cli/integrations/catalog.py:150,156,193,202,374``
already pins ``encoding="utf-8"`` everywhere. PR #2280 fixed the
symmetric PowerShell-template BOM bug. This change brings the two
remaining drifted paths in line with that precedent.

Regression tests:

  - ``tests/test_presets.py::TestInitOptions`` — parametrized non-ASCII
    round-trip (CJK, Latin-1, Greek, emoji) plus a corrupted-file case
    that asserts the existing "fall back to {}" contract still holds
    when a peer file contains bytes invalid as UTF-8.
  - ``tests/test_extensions.py::TestExtensionIgnore`` — Japanese
    (``ドキュメント/``) and Latin-1 (``café/``) ignore patterns
    correctly exclude their directories during install.

* fix(cli): wrap .extensionignore decode error and tighten UTF-8 contract

Addresses Copilot review feedback on this PR.

Three issues, three fixes:

1. ``save_init_options`` now writes JSON with ``ensure_ascii=False``.
   Without that flag, ``json.dumps`` emits ASCII-only ``\uXXXX``
   escapes, which means the ``encoding="utf-8"`` pin on the
   surrounding ``Path.write_text`` makes no observable difference for
   any value we currently write. Flipping ``ensure_ascii`` makes the
   non-ASCII bytes hit the file directly, so the encoding pin becomes
   the thing that decides between cp1252 garbage and clean UTF-8 on
   Windows. The comment above the call now describes the real reason
   instead of the previously-misleading rationale Copilot flagged.

2. ``test_save_load_round_trip_preserves_non_ascii`` was a no-op under
   the old ``ensure_ascii=True`` writer (Copilot's second comment).
   Added ``test_save_writes_real_utf8_bytes`` that asserts the on-disk
   bytes contain the UTF-8 encoding of ``café`` (``0xC3 0xA9``), not
   its JSON escape form ``é``. Removing either
   ``ensure_ascii=False`` or ``encoding="utf-8"`` from the writer now
   breaks this test — the contract is pinned.

3. ``.extensionignore`` reader wraps ``UnicodeDecodeError`` as
   ``ValidationError`` with a pointer to the offending byte
   (Copilot's third comment). Mirrors
   ``ExtensionManifest._load_yaml``'s existing handler for
   ``extension.yml``. Adds
   ``test_extensionignore_invalid_utf8_raises_validation_error``
   asserting installation aborts with the wrapped error instead of a
   raw Python traceback.

/speckit-<cmd> the way CommandRegistrar.register_commands() does. As a
result, presets that override core commands under the agent skill layer
(e.g. Claude --ai-skills) leaked the raw tokens into SKILL.md.

Add a shared PresetManager._resolve_skill_command_refs() helper that maps
the agent's invoke separator to IntegrationBase.resolve_command_refs(), and
call it right after resolve_skill_placeholders() in every preset
skill-rendering path: _register_skills() (install), the _reconcile_skills()
override-restoration block, and both _unregister_skills() restore paths.
This mirrors register_commands() and addresses the path divergence flagged
in #1976.

Add regression tests covering the install and restore paths.

AI assistance: authored with Claude Code (Anthropic) — analysis, patch, and
tests. Verified via the existing pytest suite plus a manual CLI install and
remove cycle on a Claude --ai-skills project.

* test: cover reconcile-override and extension restore command-ref paths (#2718 review)

Copilot review flagged that the install and core-template restore paths
gained regression tests, but the reconcile project-override branch and the
extension-backed restore branch were uncovered. Add focused tests for both:

- test_reconcile_override_skill_resolves_command_refs: a project override
  wins after preset removal; _reconcile_skills must render command refs.
- test_extension_restore_resolves_command_refs: a skill restored from an
  extension command body must also render command refs.

Both fail on main and pass with the fix in 8dd93c0.

0dee2faf11 fix(catalogs): reject boolean priority in extension and preset catalog readers (#2589)
`bool` is a subclass of `int` in Python, so `int(True)` silently returns
`1`. The extension- and preset-catalog config readers coerced priority
with a bare `int(item.get("priority", idx + 1))`, which meant a YAML
config like:

    catalogs:
      - name: mine
        url: https://example.com/catalog.json
        priority: yes     # parses to True

was silently accepted as a valid priority of 1, quietly reordering the
catalog stack instead of raising the same `Invalid priority` error a
typo of `priority: not-a-number` already raises.

The sibling integration-catalog reader in `src/specify_cli/catalogs.py`
already guards this case (see `catalogs.py:137`). This change mirrors
that pattern in `extensions.py` and `presets.py` so the three catalog
validators stay consistent, and adds regression tests for both readers
matching the existing `test_load_catalog_config_rejects_boolean_priority`
template in `tests/integrations/test_integration_catalog.py`.

* test(presets): silence expected UserWarnings in self-test composition tests

The self-test preset that ships with the repo provides a wrap-strategy
command (speckit.wrap-test) intentionally without a corresponding core
base layer, exercising the 'no base layer' branch of
_reconcile_composed_commands().

Eighteen tests across TestSelfTestPreset and TestPresetSkills install
this preset and trigger an expected UserWarning. Running the suite with
-W error::UserWarning surfaces them as test noise that could obscure
unrelated warnings.

Add class-level pytest.mark.filterwarnings filters to acknowledge the
two known messages ('Cannot compose command speckit.wrap-test' and
'Post-install reconciliation failed for self-test') so other UserWarning
sources still propagate normally.

Fixes #2363

* test(presets): scope filterwarnings to UserWarning category

Address Copilot review on #2373: the previous filterwarnings entries
omitted the warning category, so any warning class with a matching
message would have been silenced. Append :UserWarning to the four
filters so only the deliberately-emitted UserWarnings from
_reconcile_composed_commands() are ignored.

* test(presets): narrow self-test warning filter to install helper only

Address Copilot feedback: the class-level @pytest.mark.filterwarnings on
TestPresetSkills was too broad. The 'Post-install reconciliation failed'
filter could mask real reconciliation regressions, since that warning is
only emitted when _reconcile_composed_commands/_reconcile_skills raises.

Tests in TestPresetSkills already call install_self_test_preset(), which
scopes a narrow filter to the expected wrap-strategy 'Cannot compose'
warning. The class-level filters are redundant for those calls and unsafe
elsewhere, so they are removed.

* test(presets): align TestSelfTestPreset docstring with helper-based filtering

Address Copilot feedback: docstring referred to 'filters above', but the
fix uses warnings.filterwarnings inside install_self_test_preset rather
than class-level decorators. Updated the docstring to describe the actual
mechanism.

Address Copilot feedback: PEP 8 expects two blank lines between top-level

On Windows, Python's open() defaults to the system locale encoding
(e.g., GBK on Chinese Windows), which causes UnicodeDecodeError when
extension.yml or preset.yml contains non-ASCII content such as Chinese
characters in description fields.

Add encoding='utf-8' to ExtensionManifest._load_yaml and
PresetManifest._load_yaml so manifests are read consistently across
platforms.

Fixes #2325

* test(extensions,presets): add UTF-8 manifest regression tests for #2325

Positive: extension.yml/preset.yml with non-ASCII (Chinese + emoji)
descriptions load correctly when written as UTF-8 bytes — fails on
Windows without explicit encoding='utf-8'.

Negative: files containing invalid UTF-8 bytes raise a clean error
(ValidationError or UnicodeDecodeError), not a silent crash.

* fix(extensions,presets): wrap I/O and decode errors as ValidationError

Address remaining Copilot concerns on #2370:

- Catch UnicodeDecodeError and OSError in both manifest loaders and
  re-raise as ValidationError / PresetValidationError so callers see a

- Validate that PresetManifest YAML root is a mapping (extensions.py

upstream/main merged PR #2189 (wrap-only strategy) which overlaps with
our comprehensive composition strategies (prepend/append/wrap). Resolved
conflicts keeping our implementation as source of truth:

- README: keep our future considerations (composition is now fully
  implemented, not a future item)
- presets.py: keep our composition architecture (_reconcile_composed_commands,
  collect_all_layers, resolve_content) while preserving #2189's
  _substitute_core_template which is used by agents.py for skill
  generation
- tests: keep both test sets (our composition tests + #2189's wrap
  tests), removed TestReplayWrapsForCommand and
  TestInstallRemoveWrapLifecycle which test the superseded
  _replay_wraps_for_command API; our composition tests cover equivalent
  scenarios
- Restored missing _unregister_commands call in remove() that was lost
  during #2189 merge

* fix: re-create skill directory in _reconcile_skills after removal

After _unregister_skills removes a skill directory, _register_skills
skips writing because the dir no longer passes the is_dir() check.
Fix by ensuring the skill subdirectory exists before calling
_register_skills so the next winning preset's content gets registered.

layer already wins for the command. Register the raw file instead and
let reconciliation write the correct final content.

* feat: multi-preset composable wrapping with priority ordering

Implements comment #4 from PR review: multiple installed wrap presets
now compose in priority order rather than overwriting each other.

Key changes:
- PresetResolver.resolve() gains skip_presets flag; resolve_core() wraps
  it to skip tier 2, preventing accidental nesting during replay
- _replay_wraps_for_command() recomposed all enabled wrap presets for a
  command in ascending priority order (innermost-first) after any
  install or remove
- _replay_skill_override() keeps SKILL.md in sync with the recomposed
  command body for ai-skills-enabled projects
- install_from_directory() detects strategy: wrap commands, stores
  wrap_commands in the registry entry, and calls replay after install
- remove() reads wrap_commands before deletion, removes registry entry
  before rmtree so replay sees post-removal state, then replays
  remaining wraps or unregisters when none remain

Tests: TestResolveCore (5), TestReplayWrapsForCommand (5),
TestInstallRemoveWrapLifecycle (5), plus 2 skill/alias regression tests

* fix: resolve extension commands via manifest file mapping

PresetResolver.resolve_extension_command_via_manifest() consults each
installed extension.yml to find the actual file declared for a command
name, rather than assuming the file is named <cmd_name>.md.  This fixes
_substitute_core_template for extensions like selftest where the manifest
maps speckit.selftest.extension → commands/selftest.md.

Resolution order in _substitute_core_template is now:
  1. resolve_core(cmd_name) — project overrides win, then name-based lookup
  2. resolve_extension_command_via_manifest(cmd_name) — manifest fallback
  3. resolve_core(short_name) — core template short-name fallback

Path traversal guard mirrors the containment check already present in
ExtensionManager to reject absolute paths or paths escaping the extension
root.

* fix: add bundled core_pack as Priority 5 in PresetResolver.resolve()

resolve_core() was returning None for built-in commands (implement,
specify, etc.) because PresetResolver only checked .specify/templates/
commands/ (Priority 4), which is never populated for commands in a
normal project. strategy:wrap presets rely on resolve_core() to fetch
the {CORE_TEMPLATE} body, so the wrap was silently skipped and SKILL.md
was never updated.

Priority 5 now checks core_pack/commands/ (wheel install) or
repo_root/templates/commands/ (source checkout), mirroring the pattern
used by _locate_core_pack() elsewhere.

Updated two tests whose assertions assumed resolve_core() always
returned None when .specify/templates/commands/ was absent.

* fix: track outermost_pack_id from contributing preset; use Path.parts in tests

- outermost_pack_id now updates alongside outermost_frontmatter inside

* Replace shell-based context updates with marker-based upsert

Replace ~3500 lines of bash/PowerShell agent context update scripts
with a Python-based approach using <!-- SPECKIT START/END --> markers.

IntegrationBase now manages the agent context file directly:
- upsert_context_section(): creates or updates the marked section at
  init/install/switch time with a directive to read the current plan
- remove_context_section(): removes the section at uninstall, deleting
  the file only if it becomes empty
- __CONTEXT_FILE__ placeholder in command templates is resolved per
  integration so the plan command references the correct agent file
- context_file is persisted in init-options.json for extension access

The plan command template instructs the LLM to update the plan
reference between the markers in the agent context file.

Removed:
- scripts/bash/update-agent-context.sh (857 lines)
- scripts/powershell/update-agent-context.ps1 (515 lines)
- 56 integration wrapper scripts (update-context.sh/.ps1)
- templates/agent-file-template.md
- agent_scripts frontmatter key and {AGENT_SCRIPT} replacement logic
- update-context reference from integration.json
- tests/test_cursor_frontmatter.py (tested deleted scripts)

Added:
- upsert/remove context section methods on IntegrationBase
- __CONTEXT_FILE__ placeholder support in process_template()

start_idx as the second argument to find() and validate end_idx >
start_idx before performing the replacement.

1. Remove unused MDC_FRONTMATTER class variable — dead code after
   _ensure_mdc_frontmatter() was rewritten with regex.

2. Preserve inline comments when fixing alwaysApply — the regex
   substitution now captures trailing '# comment' text and keeps it.

3. Normalize bare CR in upsert_context_section() — match the
   behavior of remove_context_section() which already normalizes
   both CRLF and bare CR.

   instead of misleading 'strip frontmatter'.

1. Handle corrupted markers in remove_context_section() — mirror
   upsert's behavior: start-only removes start→EOF, end-only removes
   BOF→end. Previously bailed out leaving partial markers behind.

   handle \r\n after the end marker, not just \n. Prevents extra
   blank lines at replacement boundaries in CRLF files.

3. Clarify path rule in plan template — distinguish filesystem
   operations (absolute paths) from documentation/agent context
   references (project-relative paths).

* fix: only remove context section when both markers are well-ordered

remove_context_section() previously treated mismatched markers as
corruption and aggressively removed from BOF→end-marker or
start-marker→EOF, which could delete user-authored content if only
one marker remained. Now it only removes when both START and END
markers exist and are properly ordered, returning False otherwise.
